You can change the "Check for Updates" settings by opening doPDF 9 Getting Started window and then going to Tools->Check for Updates. You can set that automatic check for updates to occur after a longer period than the default one to see notifications about new versions rarely.

That's how it is intended, doPDF 9 installs as a separate app from doPDF 8. You will need to uninstall doPDF 8.
